Admittedly, I'm way behind on my Atlus games, but the ones that come to mind for me:

EO series:
Female Survivalist #2 the one eyed girl (http://atlus.com/etrian/etrian_800_survivalistD.jpg).
Male Troubadour #1 ie, this guy (http://atlus.com/etrian/etrian_800_troubadourA.jpg).

SMT3 Nocturne:
Onkot, Hanuman and Wu Kong clan/family/evolutions (monkeys with weapons are awesome!)

Trauma Centre series:
The small squares that you put over wounds after you remove a growth; they're technically a 'character' of sorts.
